He was released on R3 000 bail on condition that he stays outside of Plettenberg Bay, where the child also lives, and that he does not visit the school premises.
The 42-year-old teacher, who cannot be named until he has pleaded, was arrested on June 22 after the Grade 2 learner's guardian reported the alleged incidents to police.
Police said the boy's guardian became concerned when the boy started wetting his bed.
During play therapy, the boy told her that the suspect had sexually assaulted him twice in May.
